Everytime I pick De Gaulle and enter my password to go into the game, it crashes with the following message:
Runtime Error!
Program: ...er's Civilzation 4/Beyond the Sword/Civ4BeyondSword.exe
This Application has requested the Runtime to terminate it in an unusual way. Please contact the application's support team for more information.

I don't know, but I noticed your game name is dr. nooble ...the pitboss server doesn't like non-alphanumeric leader names, so that period in "dr." could possibly be to blame. It's simple and dumb, I know, but I've seen it happen before when players attempt to use exclamation marks, so it's possible periods are not appreciated either. In any case, I am glad you were able to get connected. Looks like we have six players who have completed their setup so far.

Well, heres a little advanced start bug. I planned my techs to found a religion. After the first turn I did found the religion but did not get a missionery.

I also can't build Stonehenge even though I have the tech for it. The icon for it is greyed out in the selection menu.

Well, heres a little advanced start bug. I planned my techs to found a religion. After the first turn I did found the religion but did not get a missionery.
I thought that you don't get a missionary with the early religions - only the later ones. So if you choose a different name for your early religion, you still don't get a missionary.

In my experience, no, the three early religions do not get a missionary. Maybe you do if you have more than a certain minimum number of cities though? Perhaps if you have, say, three or less, you do not get a missionary with early religions?
Not sure what to make of the Stonehenge issue you are describing though. That could well be a bug.

I have never had a missionary for the 3 early religions in either single or multiplayer, vanilla, warlords or BTS. I've only played Noble and above though, perhaps on easier skill levels you get them? Try out a Noble game in SP and you'll see you don't get a missionary (unless you are using a mod?)
As for Stonehenge, Check another city doesn't have it somewhere in it's build queue. I once found I had accidentally added a wonder third in the build queue for a city and didn't even realise it!

Well, in SP I do get a missionery for Taoism which is the religion I founded in this game.

Yes, but which technology did you research to get that religion? Not Philosophy, I hope?  Since we have the option for choosing the religion enabled, the name of the religion you discover is irrelevant; the technology behind the religion is the deciding factor. So, if you research Polytheism and wind up with Taoism instead of Hinduism, your religion still "acts" like Hinduism, even if it "looks" like Taoism.
